A yellow weather warning was also issued for south-west England on Thursday, with the Met Office saying more rain could lead to further flooding and transport chaos.
Somerset Council said on Tuesday that an estimated 50 properties were affected by flooding in Ilminster, West Coker, Taunton, Mudford and West Camel.
Council leader Bill Revans said: “The decision to declare a major incident at this stage means we are well placed to respond to this ongoing situation.
“Storm Chandra dumped more than 50mm of rain on parts of Somerset last night, on top of already saturated land, causing widespread disruption. Please avoid travel if you can and do not attempt to drive through floodwater at any time.”

Firefighters in Devon and Somerset rescued people from 25 vehicles trapped in floodwaters on Tuesday. A spokesman for Devon and Somerset Fire and Rescue Service confirmed there were no casualties.
Many roads were closed in south-west England due to flooding; these included the A30 motorway in Devon and the B3174/B3180 junctions near Ottery St Mary and the B3184 motorway for Exeter Airport.
The southbound M5 motorway between Cullompton and Exeter was closed due to flooding on Wednesday morning, as was the A303 between the A3088 and A37 in Somerset, and the A1 south of Berwick-upon-Tweed in Northumberland.
In Scotland, the A82 north of Spean Bridge was closed southbound due to fallen trees, while Orchy Bridge on the A82 was also closed to high-sided vehicles.
Storm Chandra also caused disruption to other parts of the South West, the south coast and the north of England, as well as Wales, Scotland and Northern Ireland.

Domestic flights were canceled on Tuesday on routes serving Birmingham, East Midlands, Edinburgh, Glasgow, Heathrow, Leeds Bradford, London City, Manchester and Southampton airports.
Great Western Railway advised passengers not to travel between Exeter St Davids and Okehampton and Barnstaple, while services in Somerset and Cornwall were canceled on Wednesday.
ScotRail said speed restrictions on services between Edinburgh, Inverness and Glasgow Queen Street were expected to remain in place until 10am on Wednesday, while National Rail warned of disruptions until Friday.
Katesbridge in Northern Ireland saw 103mm of rain on Tuesday, the Met Office said.
Storm Chandra is the latest storm to be named according to the Western European storm naming group list shared between the United Kingdom, Ireland and the Netherlands.
